Add running doctest to pytest default (#7840)

* Add default options for pytest

* updating DIRECTORY.md

* Move pytest settings to pyproject.toml

* Move coverage settings to the pyproject.toml

* Return --doctest-continue-on-failure to pytest

* Convert pytest args to list

* Update pyproject.toml
